How deep is the box? Will the top not hit the glass of the watches?

the entire inside of the box is lined with a soft velvety material. On chunky watches (think casio G-shock) it will touch the top of the box. We use it for men's watches and they all fit in nicely. The box does not have a magnetic or clasp closing so if the watch is too thick the box will not close fully.

Will the magnets that hold the lid closed have an effect on the watches?

No i would not worry about the magnets

The internal measurement of the compartments is about 47mm. The watches sit proud of this, so I suppose if it was stored in one of the inner compartments and next to smaller watches it would be OK.
