Does this 1000ml version just run twice as long as the 500ml version, or does it produce more output too?

Yes. It runs longer. I had a 500ml one that lasted almost 24 hours. My reason for getting a bigger one was I wanted one that had a stronger motor and that you were able to turn the top so it doesn’t just go straight up. I’m returning mine. It does a good job but the power isn’t any more than my old one. Being the output hole is on the side I figured it would go up and over. Just goes up and to the floor. And it’s right by my bed! Another thing which is annoying, while it lasts longer, you seem to have to add oil to it more. I mean I get that being oil floats on top but if I have to do that I may as well just add water also to a smaller one. It’s okay overall. I bought because of the reviews but I’ve learned not to go by reviews on here anymore since most are paid. (I’ve even gotten free items for reviews!!)

Can you put the oils right in the water tank?

Yes, you can. Please put 100% natural oils in the water tank. 
This is large capacity water tank, please add more essential oils, 2~3 drops per 100ml.

Is this diffuser made of Medical grade plastic?  Citrus oils break down non medical grade plastics and leach chemicals into the air.

I'm not seeing any clear indication that it's made from the medical grade plastic, so I will obstain from adding citrus or cinnamon oils to the water bowl.  I was hoping I could use some... 
Citrus, cinnamon, and cloves essential oils degrades most kinds of plastics.  Once I tried putting some in a bucket of water to sanitize some clothes, and I was surprised at how quickly the inside developed a slick almost slimey feel.  Ir nevwr did that any other time; it was a result of the essential oils.
