I would suggest that if you have a similar application you should use shielded wire to connect the Arduino PWM pins to the motor controller. Review: Simple, compact, 12v, flip-flop/reversing driver - When the IR switch failed on my old CCTV box camera the only available replacement was too heavy for the original drive. I was able to use the assembled module to interface the drive and the new IR switch using resisters to limit the current draw.
